Notification badge won't clear in Notification Center

The inbox count in my Notification Center isn't going down. I looked into it and it seems like the repositories were deleted while I still had unread notifications from them. Does anyone know how to fix this?

See screenshot below - the ycombinatoor/ycombinator-co and ideas-paradigm/paradigm repositories have been deleted.

Can confirm. I have the same problem with a different fraudulent y-combinator repo.
